Today I was watching "Boo" and I started searching for some of the shop names. I discovered that Rhiannon was filmed at the Burnaby Village Museum in Burnaby, Canada. You can check out the website here.
We know that The House in the Mountains (Phillips family home in S1 and S2) was located in Anmore from the Jon Cooksey interview. The house is for sale and can be seen in this Youtube video!
The lighthouse in "Mutiny" was filmed at the Fisgard Lighthouse in Victoria.
The rooftop scene in "Twin" was filmed on top of the Fairmont Hotel Vancouver.
"Beeing There" was filmed at Fantasy Gardens which has since been demolished. This was also the filming location for Halloweentown II.

Escape's rollercoaster looks a lot like Final Destination 3 one. Not sure where either was filmed besides CANADA

The aquarium in Fathom is the Vancouver Aquarium located in Stanley Park.
I am like 95% sure that Annie's Song was also filmed in an area of Stanley Park as well, where all the totem poles are. I managed to stumble upon it and it looks exactly like the reservation in that episode
And not positive, but I think the mall used in Fountain and Nightmare might be International Village Mall. I've been there several times and every time I am neat the escalator I can't help but think it looks like I've seen it before.

Some of the scenes in s1 ep 3 "Memory" were filmed on Moncton street in Steveston (British Columbia, Canada). Also the town the band landed in is the same name Steveston.

We see in "Avatar" that the antique store is located at the corner of Main and Yew. There is a Yew Street in Vancouver but it does not connect with Main.
The hotel where everyone stays in "Fathom" is a real hotel, The Century Plaza Hotel. There is a picture of the pool that Molly and Lal swam in on this site (there's a whale painted on the bottom of the pool) but based on the hotel's website, the pool has possibly been renovated.

I figured out where another part of "Twin" was filmed. There is a shot of Fi and Aunt Rachel walking down the street with a sign behind them for Carrall Street. Then, when you see them facing the 675 West Birnam sign on the building they are going into, there is a window behind Fi that says Hotel Europe. This is on Powell Street (runs into Carrall Street) here.

I’m having trouble confirming but it looks like the carnival setting in Season 1 Episode 5 “Escape” is an amusement park called Playland. It has an arcade and is open pretty much all year which would have helped with filming. Fun fact: It’s in Hastings Park with the PNE Forum from “Rebecca”. goo.gl/maps/gQvw3yYHvnyL4Uyp7I tried to look for the school setting with no luck. 🙁
